暗黒宇宙の魔王デカンダの地球侵略の野望を知ったサンダー星連邦は、それを阻止せんと1人の戦士を地球に派遣した。しかし、誤って1万年前の地球に到着した彼は、1万年後に魔獣が現れると警告する文書、眠りを覚ます鍵である「3つの星」（天の星、地の星、海の星）と呼ばれる石を遺し、タイムカプセルで眠りについた。そして1万年後、デカンダの襲撃に対し、日本の3大頭脳と呼ばれた3人の博士たちの命を犠牲にした努力の末に眠りから覚めたサンダーマスクは、青年科学者命光一（いのちこういち）に姿を変え、科学パトロール隊と協力して、デカンダの繰り出す魔獣たちとの戦いに身を投じる。
