人類最後の秘境と呼ばれる、未だ底知れぬ巨大な縦穴「アビス」。その大穴の縁に作られた街には、アビスの探検を担う「探窟家」たちが暮らしていた。彼らは命がけの危険と引き換えに、日々の糧や超常の「遺物」、そして未知へのロマンを求め、今日も奈落に挑み続けている。 ヒロインのリコは孤児院で暮らす探窟家見習い。アビスへの憧れが人一倍強い彼女は、母のような偉大な探窟家になることを夢見ていた。ある日の探窟で、リコは謎の存在に生命の危機を救われる。その何者かが放った熱線の跡を辿ると、そこには人間の少年そっくりのロボットが倒れていた。 リコはロボットにレグという名前を付け、孤児院の大人達の目を欺きながら、共に過ごすようになる。 レグが孤児院に入って2カ月が経つ頃、リコの母親であるライザの白笛と封書が地上に上がってくる。封書には、誰も見たことがない深層の生物の情報と「奈落の底で待つ」と書かれた紙が同封されており、その中にはレグに似たロボットのような絵も描かれていた。 ライザの封書を読んだ2人は、アビスの深層を目指すこととなる。リコは母親に会うために、レグは自分が何者なのか知るために。
