「大宇宙の魔女」と呼ばれ、飛行船型の宇宙船「クイーン・エメラルダス号」に乗って宇宙を駆ける女海賊エメラルダス。彼女がなぜ宇宙を旅しているのかは誰も知らない。手製の宇宙船で宇宙に飛び出した少年・海野広は火星の衛星・ダイモスのアルギューレ北方の峡谷に墜落してしまう。広は重傷を負い病院に運ばれるがそこを抜け出し、戻ってきた墜落現場でエメラルダスと出会うところから物語は始まる。
