東京都の西側3分の1の規模、総人口230万人の内8割を学生が占める「学園都市」。そこでは学生全員を対象にした超能力開発実験が行われており、全ての学生は「無能力者（レベル0）」から「超能力者（レベル5）」の6段階に分けられ、様々な能力を開花させている。学園都市でも7人しかいないレベル5の一人であり、電撃を操るその能力から「超電磁砲（レールガン）」の通称を持つ御坂美琴は、学園都市で起こる様々な事件を解決していく。「幻想御手（レベルアッパー）」編（第1巻 - 第3巻・アニメ1期第1話 - 第12話） 7月中旬、学園都市で謎の連続爆破事件が起こり、紆余曲折の末、美琴は犯人を捕まえる。しかし犯人は昏睡状態に陥り、一連の事件の裏には学生の能力を上げる謎のアイテム「幻想御手（レベルアッパー）」が関係していることが発覚する。美琴はルームメイトでもある学園都市内治安維持組織「風紀委員（ジャッジメント）」第177支部メンバー・白井黒子に注意されつつ、事件解決のために調査を始める。そんな中、「風紀委員」オペレーター・初春飾利の親友である佐天涙子が「幻想御手」を使用して昏睡状態に陥ってしまう。やがて、全ての黒幕が昏睡者の治療のために病院に招聘されていた研究者・木山春生であることが判明。真相を知った美琴は、「幻想御手」の副次効果によって「多才能力（マルチスキル）」を発揮した木山と対峙する。とある二人の新人研修（ジョブ・トレーニング）（第3巻・アニメ1期第5話）黒子と初春の過去を描いた番外編。小学6年の冬、「風紀委員」の黒子は先輩の固法美偉と共に巡回中、郵便局強盗犯に出くわす。「妹達（シスターズ）」編（第4巻 - 第7巻・アニメ2期第1話 - 第16話） 8月10日、第7学区では、路地裏など人通りの少ない場所にマネーカードが置かれるという不思議な出来事が発生していた。美琴はマネーカード事件の張本人である布束砥信と出会ったことをきっかけに、かねてより流れていた噂である「超電磁砲のクローン」について調べ始める。その数日後、美琴は自分と瓜二つの「妹達（シスターズ）」の一体・9982号と出会う。
